In Ja'fari fiqh, can Jizya only be taken from Kitabis? If so, is the only option for other groups under an Islamic Government is to convert or be killed? What would be the situation of groups like the Hindus and Buddhists under a Shi'i Islamic government?

1. No human being will be forced to believe in the True Faith of Islam as it is clearly stated in Quran: No compulsion in religion. 2:256.

2. There is no question at all of killing a non Muslim for not converting to Islam. 
3. Jizyah is a tax paid by Kitabi non Muslims for the services they get from the Muslims government as they don't pay Zakat nor Khums unlike Muslim citizens. Non Kitabi non Muslims enjoy all services from the Muslim government and pay a tax to the government which is not Jizyah but an amount determined by the Muslim ruler if the government needs, and if the government does not need funds, can enjoy all the services free of charge.

4. Shia rulers in many parts of India never forced any Hindu or Buddhist or any non Muslim to convert to Islam, nor did they harmed them over centuries of their governments in Hyderabad, Bijapur, Awadh etc.

In the UK, students receive government loans for higher education, which they must repay as a small percentage of their salary after reaching a certain income level. Is this practice permissible in Islam, considering the interest involved?

It is permissible to receive money from the government for studying expenses knowing that the government will take it back in instalments from your future salaries.

My father, a retired government employee in India, received 4 million INR upon retirement made up of 2 million as gratuity, 1 million from the provident fund, and 1 million for unused leave. What portion of this is subject to Khums?

Every saving which is owned for one year or more must be calculated for Khums. If the whole amount which he received on retirement was his right since one year more, then Khums is obligatory on the whole amount. If any portion of it was owned by him before less than one year, then no Khums on that portion until it completes one year in his own ownership or when his date of yearly Khums comes.

Muslim and non Muslim countries impose taxes according to their own laws and rules. Allah (SWT) Orders in Justice and fairness.Muslim citizen in any country are supposed be good citizens and abide to the law of their country.
