Do the Shia accept this Hadith from Bukhari, "‘O ‘Aisha! Had not your people been still close to the pre-Islamic period of ignorance I would have dismantled the Ka’ba and would have made two doors in it; one for entrance and the other for exit.”?

This narration which in Bukhari and Muslim is an evidence that the Prophet (SAWA) was practicing Taqiyya hand he did not remove the situation of Ka'bah which was wrongly done by the people of that time and before them.

'We don't accept any narration from one single narrator, but the content of this narration is mentioned in many of our books of Hadeeth.

Do birds avoid flying over the Kaaba? And can airplanes fly over the Kaaba, even if permitted?

We have never seen any bird flying over the Ka’ba nor seen any airplane flying over the Ka'ba. Allah Knows the secrets behind it. No doubt, Ka'ba is the first holy place on this earth as Allah (SWT) mentioned in Quran: Verily, the first House established for mankind was that at Bakkah ( Makkah), full of blessings and guidance for all worlds.(Sura 3, verse 96).

'Ka'ba has secrets and signs which are not known to public.

Who erected the initial Kaaba? And what is the reason behind circling it seven times?

Prophet Adam (Peace be upon him) was the first who erected the Ka'bah. This is mentioned in a narration from Imam aal-Sadiq (AS) ( Wasaa'il Al-Shia , volume  13, page 208, Hadeeth number 17578).

circling around Ka'bah seven rounds is the way of worshiping Allah practiced by all the Prophets and infallible Imams (AS). It is like performing Rukoo' and Sujood in Salah.

God has promised in Quran 3:97 that anyone who comes to the Kaba will be safe. Why then, during this crisis, has the Muslim world shut it down? Shouldn't Muslims be visiting it even more based on promise in this verse?

Those who shut down the Masjid Al-Haraam during the Covid 19 crisis were not the real religious leadership of the Muslim world but just officers in a government and they are responsible about their acts. They never represent the Islamic jurisprudence.
