If an item which has probable cause to transfer impurity, but has not investigated the area due to negligence, and time has passed were the Najasa has dried, should we exercise precaution and purify the surrounding objects?

If you have no concrete evidence that an item has really and definitely become Najis, you can consider it Taahir as well as all items which touched it. Precaution is good good but it is not obligatory.

Given that I have removed 'Ayn al-Najāsah, could I use a soaked towel to make the item Tahir by simply wiping instead of washing with Qalil water?

Not in most cases. Wiping would not suffice when purifying, and "washing" must be done, even if it is a very small amount of water, as long as it is "washed". 

There are certain laws related to using something other than water when doing istinja` from extretement of faeces. The details of this you must read in the book of laws of your Marja' taqleed.

However, in general washing must be done.

I knew I was wearing something that was Najis but didn’t realize the impurity was transferring to my body when I washed myself in the bathroom. I changed my clothes when I prayed but did not realize my body was Najis while praying. Is my prayer valid?

Doubting whether the Najasat has transferred to your body or cloth or not, does not make your body or cloth Najis. You can consider everything as Tahir unless and until you know for sure that it is Najis.

'If you are sure that you performed a Prayer while your body or cloth were Najis, then you need to be Tahir and perform that Prayer again.

If someone touches a corpse and, before taking purification bath, touches other things, will those things become impure?

No, that item touched by a person who had touched a corpse and did not perform Ghusl yet, will not become Najis (impure).
