Did Zainab bint al-Nabi, the daughter of the Prophet (S), have two children named Ali ibn Abi al-A'as and Umamah bint Abi al-A'as? Also, did Umamah bint Abi al-A'as have a son named Muhammad al-Awsat ibn Imam Ali?

Zainab was one of the three fostered daughters of the Prophet Muhammad (SAWA) and Khadeejah (AS). Many scholars say that the only biological daughter of the Prophet was Fatima (AS). Zainab had a daughter called Umamah bunt Abi Al-A'aas or bint Al-A'aas. Umamah was married to Imam Ali (AS) after the martyrdom of Lady Fatima (AS) and according to Lady Fatima's will. It is mentioned that Umamah has a son called Muhammad Al-Awsat son if Imam Ali (AS) who was martyred in Karbala.

Is it true that Imam Ali (as) is referred to as Khayr al-Bashar instead of Prophet Muhammad (pbuh)? If so, what is the reason for it considering that Prophet Muhammad (pbuh) holds a higher status than Imam Ali (as)?

The fact that Ali is the best of human beings (Khairul Bashar) means the best of all human beings after the Prophet Muhammad (SAWA) and it never means that Ali is better than the Prophet Muhammad at all. This Hadeeth has been narrated many well known Sunni books like:

1. Musnad Ahmed Bin Hanbal, Fadha;I'll al-Sahabah, Hadeeth number 917 and 1110 and 177. 
2. Mussannaf Ibn Abi Shaibah مُصَنَّف ابن أبي شيبة  number 31503.

3. Kanzul Ummal, V.11, page 625.

4. Ibn Asaakir in Tareekh Dimishq , V. 24, page 372.

5. Al-Qandoozi Al-Hanafi in Yanaabee'ul Mawaddah , V.2, page 78.

Ali (AS) is the best of the Ummah of the Proohet Muhammad (SAWA).

In arguments against authenticity of Prophet Muhammad (s) I find that Sahih Bukhari 4428 (Book 64, Hadith 450) is often cited and linked with Surah 69:44-47. How can we make sense of both the Qur'an verse and this particular Hadith from Sahih Bukhari?

This narration in Bukhari came from Uriah ibn al-Zubair narrating from his aunt Ayisha Bint Abi Bakr. Many of great Ulama from Shia and Sunni schools refute this narration and openly say that it is a fabricated narration aiming to hide the reality behind the incident of poisoning the Prophet Muhammad (SAWA).

The Quranic verses 69:44-47 were wrongly translated by a translator who does not know Arabic properly. Arabic word (Lao لو) does not mean simple (If) but it is used for the impossible only. حرف امتناع لامتناع . Same (Lao لو) came in Quran to prove that there no God with Allah and if there was a god with Allah, the whole skies and earth would have spoiled لو كان فيهما آلهة إلا الله لفسدتا

This (Lao لو) is used for the impossible.

You will see that the Prophet (SAWA) never changed nor claimed anything from himself.

How should we respond to someone's claim about Prophet Muhammad having been to the location where the Mediterranean Sea and the Atlantic Ocean meet, mentioning Qur'an 25:53?

We did not have any evidence that the Prophet Muhammad (SAWA) had been to this location or any other sea. Who claims that the Prophet had been there needs to present an authentic evidence.
