What is the most beneficial Zikr to practice throughout the day, aside from Quran and Salah? I have heard of phrases like Astaghfirullah, Ayat e Kareema, and Salawat. If one had to be prioritized above the others, which would it be?

The best Zikr is the Salwaat (ALLAHUMMA SALLI ALA MUHAMMAD WA AALI MUHAMMAD). That is why it is obligatory in every Prayer and no Prayer (Salah) can be valid with out the Salawaat. Hadeeths on the greatness of Salawaat are too many.

When I perform good deeds like praying or doing Dhikr on my fingertips, I worry that others might see me and fear I am being boastful, including when I share my deeds now. Will Allah still accept my actions despite these concerns?

Allah (SWT) Knows fully our intentions and what we do and why we do. When Allah Knows that your worship is not for showing or boasting but only for His Sake, He will reward you according to your intention. Don't allow Shaitan to disturb you by creating baseless doubts in your heart.

If I miss my Dhuhr and it is Asr time, should I sit for Dhikr after making up Dhuhr and then pray Asr, or do I do Dhikr after praying Asr. Does this apply for every missed prayer? Should I always do Dhikr after praying the current Salah if I missed one?

We must perform every obligatory Prayer on its time and never delay it till its time goes away. If you did not pray your Dhuhr Prayer, you must perform it before performing your ASR Prayer. Dhikr is highly recommended after every obligatory Prayer. Tasbeeh of Fatima (SA) is highly recommended after every Prayer and it is more beloved to Allah (SWT) than one thousand recommended Rak'ats, according to Hadeeth from Imam Ja'far Al-Sadiq (AS). Reciting Ayatul Kursi is also highly recommended after prayers.

The word ذِكر has come in many verses in Quran. It means the Quran with Al (The Dhikr) الذِكر. When it comes with out Al , it means mentioning or remembering. It also refers in certain verses to the Prophet Muhammad (SAWA).
