Did the caliph Usman really marry a daughter of the Prophet (PBUH) as mentioned in Sermon 164 of Nahj al-Balagha?

The expression used in this khutbah is:

 وَقَدْ نِلْتَ مَنْ صَهْرِهِ مَا لَمْ يَنَالاَ

and you also hold relationship to him by marriage which they do not hold.

There are different views regarding this, but what can most certainly be said is that the Prophet (s.a.w.) only had one living child, Seyyidah Fatimah al-Zahraa (a.s.). 

As for what this is referring to, the view is that 'Uthman was married to Ruqayah and Um Kulthum, the adopted or step-daughters of the Prophet (s.a.w.). The reason why I say adopted or step-daughters is that there is a strong view that Seyidah Khadijah (a.s.) was not married before the Prophet (s.a.w.), nor did she have any children. It is said they are the daughters of Seyidah Khadijah's sister Halah.

If parents get separated and the father clearly says that he does not want to be a part of his daughter’s marriage, is his permission still required for the daughter to marry someone?

Such statement can be because of anger and he might repent later. He should be asked again when his daughter is about to get married. If he says then that he is not concerned, then his father ( her paternal grand father) should be asked. If he is not alive or not available, then she can decide her marriage by herself.

Is Syeda Fatima Masuma superior to all the daughters of the other Imams in relation to the traditions narrated by the Imams in her regard or is she only superior to other daughters of Imam Kazim (as)?

Sayyeda Fatima Msdooma (AS) is greater than other daughters of Ahlul Bayt (AS) excluding Lady Zainab (AS), Lady Umm Kulthoom, Lady Roqayyah, Lady Sukainah (AS). Having said that, we must mention  the fact that the real status is known only by Allah (SWT).

My husband’s father passed away but his mom remarried when my husband was just a toddler. Would his stepfather be Mahram to my future daughters?

Your husband's step father is non Mahram to you and to your future daughters as well, simply because he is not the biological father of your husband.
