Can i shred the papers with quran verses? If not what is the best way to discard for old quran and madresa papers with Quran verses ?

Yes, it us permissible to shred papers with Quranic verses but don't put the shred papers in a bad place. You can recycle such papers or bury or put it in the water of sea, river or will.

I was shocked by the verse regarding Zina and want to know if family members can administer punishment, or is that solely the responsibility of a judge?

No, a family member cannot do that. It is the authority of the Islamic judge, in an Islamic government. 

The family members must all just try to advice and guide.

What is the most beneficial Zikr to practice throughout the day, aside from Quran and Salah? I have heard of phrases like Astaghfirullah, Ayat e Kareema, and Salawat. If one had to be prioritized above the others, which would it be?

The best Zikr is the Salwaat (ALLAHUMMA SALLI ALA MUHAMMAD WA AALI MUHAMMAD). That is why it is obligatory in every Prayer and no Prayer (Salah) can be valid with out the Salawaat. Hadeeths on the greatness of Salawaat are too many.

How should we understand verse 4 of Surat al-Ma'arij where it says that the angels and the Spirit ascend to Him in a day whose span is fifty thousand years?

According to narrations from the Sh'i Imams, the "day" referred to in this ayah is the Day of Judgment.

In the Shi'i view, the "spirit" is a separate spiritual being created by Allah (not the angel Jibra'il, who would be included under the category of "angels" anyway).

The verse refers to the angels and Spirit returning towards the spiritual realm (nearer to Allah) after the destruction of the physical universe before the day of judgment. That is, currently some angels have jobs in the physical universe, but they will leave the physical universe at that time.
