Concerning Yusuf (AS), were his brothers envious of him due to Yaqub (AS) favoring him over the others, or was it because he bore the message of God?

Yusuf's brothers were envious of him when he was a young boy before his message, because Yuqub's favoting him over them. Obviously, Yakub as a prophet had valid reasons to favor Yusuf and was never emotional.

If my prayer for something has not been answered, should I keep on praying and not lose hope the way Prophet Yaqub (a) did? Or should I convince myself that it was not good for me and have patience and accept that I will never get what I wanted?

Imam Jafar Al-Sadiq (AS) was asked a similar question by a person called Maisarah. Imam replied him: O Maisarah, keep on praying and nether think that the matter has been ruled out.

you should keep praying and seeking from Allah to grant you what He knows that it is good for you.

Was Prophet Yusuf (as) the leader of Prophet Jacob (as) during their lifetime rather than the other way around? If so, what was the reason?

Prophet Yusuf (AS) was son of Prophet Jacob (AS). Prophet Yusuf became the leader of the country of Egypt when his father was not the leader of the country. The leadership of Yusuf over the country made his parents and brothers deal with him according to the norms of the country and society but that is a different matter from the status of the prophet hood.

We often hear that parents must treat their children equally. If it is so, then why had Prophet Yaqub's (as) sons felt that he preferred Yusuf (as) over them?

Prophet Yaqoub (AS) was treating all his children equally but some of them felt jealous of Yousuf who appointed by Allah (SWT) as a Prophet. The fault was from those sons and never from Yaqoub who did not discriminate at all but was always just and kind to all of them.

The bad feelings and jealousy of these sons lead them to commit the crime which they committed against their own brother Yousuf.
