What is the shortest method for performing Witr prayer in Salatul Layl? Is it necessary to recite all parts of the Qunut?

The shortest way to perform Witr Prayer is just by reciting Sura Al-Hamd, then three times Sura Tawheed, then one time Sura Falaq and one time Sura An-Naas. Qunut is recommended but it can be short like ALLAHUMMA SALLI Ala Muhammadin Wa AALI Muhammad.

Yes. Any Du'a can be recited in Qunoot.

Qunoot is recommended and not obligatory. You can recite a short Qunoot if you wish.
Is it allowed to recite the Dua Allahumma Kun li Waliyyikal Faraj in prayer during Qunut?

Yes. It is one of the best Du'a s in Qunoot. I have seen a big Marja' of Taqleed in Najaf Ashraf who used recite this Du'a in the Qunoot of every prayer.
