Is it permissible to fast on Friday if one is making up missed fasting days due to menstruation? Is there any prohibition generally to fast on a Friday?

Yes, it is permissible to fast on a Friday, and no issue with that at all.

I prayed Friday prayers where there are more than one Friday prayers within one Farsakh because I did not know about the ruling that there has to be minimum distance. Do I need to perform Qada Zuhr for those Friday prayers?

If you performed Friday Prayer with the valid Friday Prayer that started their Takbiratul Ehraam before other Friday prayers in the radius of one Farrakhan,  then your prayer is valid. If you started Takbiratul Ehraam after any other valid Friday Prayer then you need to perform Dhuhr or it's Qadha if it's time has gone.

I understand that it will be obligatory to attend Friday prayers if it is led by the infallible Imam (as) or his specific representative. Would a Marja' be considered as such a representative?

Real Marja' of Taqleed who has all the conditions mentioned by the Imam (AS) is a representative of the Imam (AS).
