I washed clothes together in a washing machine. They included Najis and non-Najis clothes that had dirt stains on them. After the wash completed, I noticed that the dirt stains were still there. Should I consider all the washed clothes Najis or clean?

If the ayn an najasa was still left on the clothes (for example pieces of fecal matter) then yes they would be najis. However if it was only stains left such as blood stains, then this wouldn't  be najis as the actual najis substance has been removed.
